Cyanobacteria have been shown to be capable of producing a variety of advanced biofuels; however, product yields remain well below those necessary for large scale production. New genetic tools and high throughput metabolic engineering techniques are needed to optimize cyanobacterial metabolisms for enhanced biofuel production. Towards this goal, this project advances the development of a multiple promoter replacement technique for systems-level optimization of gene expression in a model cyanobacterial host: Synechococcus sp. PCC 7002. To realize this multiple-target approach, key capabilities were developed, including a high throughput detection method for advanced biofuels, enhanced transformation efficiency, and genetic tools for Synechococcus sp. PCC 7002. Moreover, several additional obstacles were identified for realization of this multiple promoter replacement technique. The techniques and tools developed in this project will help to enable future efforts in the advancement of cyanobacterial biofuels.

Overall, the field of natural products chemistry is undergoing a renaissance era through technology-driven advances. The central goal of this thesis is to expand biosynthetic diversity of group V Cyanobacteria. This was achieved through an integrated approach involving genome sequencing, bioinformatics analysis, mass spectrometry, synthesis and in vitro reconstitution experiments. Chapter 1 provides an overview of advances in cyanobacterial genomics and its impact, and genome mining tools. Chapter 2 illustrates the application of an integrated approach for mining the genomes of Fischerella sp. ATCC 43239 and Fischerella ambigua UTEX1903 for downstream synthetic biology and enzymology. Surprisingly, these organisms display metabolic potential to synthesize microcystin, UVR absorbing mycosporine like amino acids, and several diverse orphan polyketide synthases (PKS), nonribosomal peptide synthetases (NPRS) or hybrid NRPS/PKS metabolic products. Additionally, the results presented demonstrate the significance of these genomes to be used as biofuel sources as they show presence of hydrocarbon biosynthetic gene cluster. Chapter 3 delves deeper into mechanistic similarities and differences in the biosynthesis of indole isonitrile alkaloids from subsection V cyanobacteria. Whole genomes of seven soil cyanobacterial strains were analyzed for their alkaloidal biosynthetic pathways. The genetic analyses were complemented by in vitro enzymatic assays for the isonitrile biosynthesis enzymes WelI1 and WelI3 and metabolic extractions of the isonitrile intermediate from the Fischerella cultures. Indole prenyltransferases catalyze the formation of a diverse set of prenylated tryptophan and diketopiperazines, leading to the formation of cyanobacterial and fungal toxins with proli¿c biological activities. Cyanobacterial toxin, Lyngbyatoxin A is the causative agent for a common blistering dermatitis. Aromatic prenyltransferase LtxC catalyze regiospecific addition of a 10-carbon geranyl group to L-tryptophan scaffold, however not much is known about the catalytic mechanism. Another member of this family of enzymes is DMATS (dimethylallyl tryptophan synthase). Mechanistic nuance of this enzyme catalyzed step is mimicked in Chapter 4 for validating a possible rearrangement of prenyl group through asymmetric synthesis and pericyclic reactions.
