Successful management of harvested species critically depends on an ability to predict the consequences of corrective actions. Ideally, managers would have comprehensive, quantitative and continuous knowledge of a managed system upon which to base decisions. In reality, wildlife managers rarely have comprehensive system knowledge. Despite imperfect knowledge and data deficiencies, a desire exists to manipulate populations and achieve objectives. To this end, manipulation of harvest regimes and the habitat upon which species rely have become staples of wildlife management. Contemporary statistical tools have potential to enhance both the estimation of population size and vital rates while making possible more proactive management. In chapter 1 we evaluate the efficacy of integrated population models (IPM) to fill knowledge voids under conditions of limited data and model misspecification. We show that IPMs maintain high accuracy and low bias over a wide range of realistic conditions. In recognition of the fact that many monitoring programs have focal data collection areas we then fit a novel form of the IPM that employs random effects to effectively share information through space and time. We find that random effects dramatically improve performance of optimization algorithms, produce reasonable estimates and make it possible to estimate parameters for populations with very limited data. We applied these random effect models to 51 elk management units in Idaho, USA to demonstrate the abilities of the models and information gains. Many of the estimates are the first of their kind. Short-term forecasting is the focus of population models, but managers assess viability on longer time horizons through habitat. Modern approaches to understanding large ungulate habitat requirements largely depend on resource selection. An implicit assumption of the resource selection approach is that disproportionate use of the landscape directly reflects an individual's desire to meet life history goals. However, we show that simple metrics of habitat encountered better describe variations in elk survival. Comparing population level variation through time to individual variation we found that individual variation in habitat used was the most supported model relating habitat to a fitness component. Further, resource selection coefficients did not correlate with survival.

An Integrated Population Model (IPM) was employed to estimate the population size of the Fortymile Caribou herd (FCH), utilizing multiple types of biological data. Current population size estimates of the FCH are made by the Alaska Department of Fish and Game (ADF&G) using an aerial photo census technique. Taking aerial photos for the counts requires certain environmental conditions, such as the existence of swarms of mosquitoes that drive the majority of caribou to wide open spaces, as well as favorable weather conditions, which allow low-altitude flying in mid-June. These conditions have not been met in recent years so there is no count estimate for those years. IPMs are considered as alternative methods to estimate a population size. IPMs contain three components: a stochastic component that explains the relationship between biological information and population size; demographic models that derive parameters from independently conducted surveys; and a link between IPM estimates and observed-count estimates. In this paper, we combine census count data, parturition data, calf and female adults survival data, and sex composition data, all of which were collected by ADF&G between 1990 and 2016. During this time period, there were 13 years - including two five-consecutive-year periods - for which no photo census count estimates were available. We estimate the missing counts and the associated uncertainty using a Bayesian IPM. Our case study shows that IPMs are capable of estimating a population size for years with missing count data when we have other biological data. We suggest that sensitivity analyses be done to learn the relationship between amount of data and the accuracy of the estimates.

Age- or stage-structured population models, also known as life cycle models, are a mainstay of applied ecology and conservation, particularly in fisheries management. The data available to inform parameters in such models are, however, often limited and variable in quality. Ad-hoc, piecemeal approaches to parameter estimation can lead to biased inference about key processes, such as the strength of density dependence and the magnitude of environmental variability in recruitment. Recent statistical advances have facilitated a more rigorous, comprehensive approach to fitting life cycle models by combining all relevant data into a joint likelihood function. Such integrated population models (IPMs) have been widely applied in marine fisheries stock assessment, but are less familiar in salmonid management. We developed a multipopulation IPM for Pacific salmon (Oncorhynchus spp.) that accounts for spatial and temporal variability in adult recruitment and age structure, the presence of hatchery-origin spawners, and observation error in abundance, age-composition, and hatchery-fraction data. The method is analogous to traditional spawner–recruit modeling based on brood-table reconstruction, but the model is fitted to the “raw” data and distinguishes between process and observation error. We applied the model to 29 populations of spring/summer Chinook salmon in the Snake River and Upper Columbia River Evolutionarily Significant Units (ESUs), and used the estimated parameters and states to simulate the impact of fishery exploitation rate on future abundance and quasi-extinction risk. As expected, predicted abundance declined and quasi-extinction risk increased across a range of fixed harvest rates from 0–0.3. The slope of the decline in abundance, relative to population-specific carrying capacity, was inversely related to intrinsic productivity. Large-scale environmental fluctuations (e.g., ocean conditions and hydrosystem operations, represented by the shared process error) were at least as important as harvest in determining long-term population viability. If future environmental conditions are relatively poor, and especially if they are assumed to have undergone a persistent state shift at some point in the last 60 years, then quasi-extinction risks are dramatically elevated even in the absence of harvest. We see potential for the further development of IPMs (e.g., the inclusion of more detailed stage structure) and their application to salmon conservation problems throughout the Pacific Northwest.

This book gives a unifying framework for estimating the abundance of open populations: populations subject to births, deaths and movement, given imperfect measurements or samples of the populations. The focus is primarily on populations of vertebrates for which dynamics are typically modelled within the framework of an annual cycle, and for which stochastic variability in the demographic processes is usually modest. Discrete-time models are developed in which animals can be assigned to discrete states such as age class, gender, maturity, population (within a metapopulation), or species (for multi-species models). The book goes well beyond estimation of abundance, allowing inference on underlying population processes such as birth or recruitment, survival and movement. This requires the formulation and fitting of population dynamics models. The resulting fitted models yield both estimates of abundance and estimates of parameters characterizing the underlying processes.
