Metabolomics, the study of small molecule metabolites, is an emerging "omics" field that defines one of the major next-generation approaches in systems biology. By revealing a comprehensive snapshot of all metabolic processes occurring in a biological system, metabolomic-based investigations have potential to inform science and medicine as to the molecular mechanisms underlying physiological function and dysfunction. In this thesis research, I present my work using innovative high-performance liquid chromatography-mass spectrometry (LC-MS)-based metabolomic technologies to approach complex biological questions. I explore the molecular basis of structural birth defects in early-stage murine embryos as well as critical mechanisms of radioresistance in the extremeophilic bacterium Deinococcus radiodurans (Drad). Metabolomic analyses assisted in the determination of metabolic abnormalities that were unique to neural tube defect (NTD)-affected murine embryos. Differentially expressed metabolites in NTD-affected embryos were related to folate-regulated one-carbon metabolism pathways, substantiating findings of gene expression profiling studies as well as partially explaining the observed folate-responsiveness of these birth defects. Notably, these studies established proof-of-principle for using whole-embryo metabolomics to study consequences of gene mutation in early development. Additionally, untargeted metabolomics provided critical insight as to the metabolic basis for radioprotection afforded by endogenous nitric oxide (NO) in Drad. In particular, endogenous NO was found to be essential for maintaining the physiological pattern of carotenoid biosynthesis, an activity that likely is fundamental for the extreme radioresistance of this bacterium. Furthermore, untargeted metabolite profiling allowed the membrane composition of wild type Drad to be redefined and led to our discovery of carotenoid-glucosides-- previously unknown membrane lipids in Drad whose abundances were altered by endogenous NO production. Additional examination of mechanisms of radioresistance in Drad may provide novel strategies to reduce radiation damage in higher organisms or conversely lead to enhanced approaches to sensitize mammalian tumors to radiotherapy. In these studies, LC-MS-based untargeted metabolite profiling proved to be an indispensable tool for determining the physiological consequences of gene mutation. Further, these experiments demonstrate the utility of untargeted metabolomics in biomedical research; metabolomics datasets provide powerful and robust explanations of phenotype and will allow the advancement of our understanding of biology and disease from a systematic viewpoint.

The ergogenic potential of r-HuEPO, demonstrated through improved aerobic capacity and performance has reported r-HuEPO to be the most widely abused erythropoietic stimulant till date. This study was aimed at determining the effects of r-HuEPO on the human metabolome by analyzing metabolites from blood plasma and urine. Analysis of these metabolites was then used to determine how such metabolic interactions affected physiological status and exercise performance. Three well trained individuals participated in the study. Blood and urine were collected from the subjects. Plasma and urine samples were analyzed for metabolites by LC-MS Orbitrap and data was analyzed in the form of heatmaps and PCA plots. Further data interpretations for metabolites of interest were performed by a software, mzMatch/PeakML. Analysis of the human metabolome revealed 1000 metabolites which were manually categorized into 190 human metabolites. Significant metabolite patterns in response to r-HuEPO suggested the physiological effects of r-HuEPO on certain metabolites. A better understanding of the metabolic changes mediated by r-HuEPO might provide an insight into the metabolic signals in response to exercise performance.
